He said pool cars would be introduced when the allowances were scrapped and that staff would also be encouraged to use buses or bicycles where possible.
The changes are due to come into effect from September and would affect 2,190 staff across all departments of the council.
Unison has now registered an official dispute and is advising members not to voluntarily agree to the scheme.
Moz Greenshields of the Derby branch of Unison, said it could lead to a loss of income for some staff and that the mileage payment of 40p was insufficient with current fuel prices.
"The introduction of the 40p per mile mileage payment is the Approved Mileage Allowance Payment and was established in 2002 by Her Majesty's Revenue and Customs," she said.
"It has never been updated since and was established at a time when fuel costs averaged around 77.9p per litre, and when car maintenance costs, including tax and insurance, were much cheaper.
"We do not believe this will adequately compensate members for the use of their own vehicles for council business."
